VectorBase hands-on研习班

发布时间:2016-04-19 13:02:48

VectorBase is a Bioinformatics Resource Center focused on invertebrate vectors of human pathogens. VectorBase currently hosts sequence data from 39 genomes. VectorBase also provides transcriptomic, proteomic and population biology data from colony and field specimens for an even broader selection of species. The goal of this two-day workshop is to offer the opportunity to scientists working in medical entomology, hands-on practical sessions with VectorBase data, tools and resources.

With the email of acceptance to the workshop, you will receive information about the required homework. A few short video tutorials will be assigned for you to watch. Your responses to a short questionary about them are due in the week before the workshop. During the two days of the workshop, we aim to give an introduction to each of the tools and topics listed in the agenda below. Most segments will include hands-on exercises and an opportunity to ask questions to the VectorBase team.

The workshop will have an emphasis on two of our data types, expression and population biology:

  • Expression in VectorBase is composed of both microarray and RNA-seq experiments pertaining to invertebrate vector species. The Galaxy, Expression and Genome Browsers, will be used to visualize, query and analyze the data.
  • The Population Biology (PopBio) resource is being developed to integrate genotypic and phenotypic data in the context of field and lab-based population studies. Genotypes, including single nucleotide polymorphisms (SNPs), insertions and deletions (INDELs), microsatellite length polymorphisms and chromosomal inversion karyotypes, are available in VectorBase as well as metadata describing their respective insect samples and associated phenotypes such as insecticide resistance assays. PopBio resource contains sample entries which correspond to individual insects, pooled samples or entire populations, from a range of labs and projects with a variety of aims, including insecticide resistance monitoring, species distribution, and incipient speciation/population dynamics.

In addition to PopBio and Expression related resources, attendees will also be introduced to all VectorBase’s tools for searching, browsing and retrieving data. For those bringing along data, data submission routes will also be discussed including metadata annotation approaches. The workshop will conclude with a Q&A regarding future community needs for all VectorBase data, tools and resources, an exit survey and distribution of workshop certificates.
